Jogging and muscle practice

Is it correct that your body will get confused if you run first and then lift weights?

I currently run every other day and then after that I do a series of pushups, chinups, situps etc.

Am I just making it worse for myself by trying to do to much or should I just keep on pushing?

I have always done a light run for a warm up, then resistance or muscle training, then cardio. That is the routine i do in the Army as well. so there might be something there
