Is there such a thing as "pushing thru the pain" when it comes to knees?

I've been at this for abt 5 wks now, cardio/workout that is. I began working up to running around wk 2 and did abt 25 min of slight incline running on the treadmill. Then, I went on a somewhat lengthy hike w/out proper shoes and strained my ankle a bit. Since then, my ankle would hurt while running, then as I backed off the treadmill and went to elliptical, I found that when I tried running my knees would hurt. Not like excruciating pain or anything, but def not comfortable. My way of thinking is, if it hurts it can't be good. But is this the case? I certainly don't want to do damage, I'm only 26, I'm thinking I might wanna use my knees for a couple more years.
I think I'm going to try to buy some new running shoes, my ones now are NB, but they're not very old - maybe 4 months, and before the gym, they didnt see a lot of action.
I really hope it's as simple as this to fix, I really enjoy running and am really discouraged by not being able to.

also, is there a link abt proper running form that someone can direct me to? This might also be a part of my trouble.

oh - I'm not overweight, so that's not the reason for the knee problem. Previously sedentary lifestyle, now that could be a contender.
Any thoughts or advice is appreciated.

I just got some new Mizunos today, hopefully that will help the 'ol knees out.
